I'm guessing your are using POP3 for you e-mail protocol, otherwise if
you were using IMAP4, you Inbox would be on the e-mail server. I
wouldn't delete you Inbox, but rather clear it from the command line with:

$ cat /dev/null > Inbox

This will remove all messages in your Inbox while leaving the
permissions intact to whatever they were. You may be able to delete
your Inbox and depend on Tbird to safely recreate it when you re-start
thunderbird, but I don't know for sure if Tbird will do this, hence I
suggest the cop out of just clearing down the fill to zero length.
