Any hints as to what those errors are would be really handy.

If you omitted the -R, then it would take very little time, as -R
is "recursive", so omitting it would only copy the files in /home, and
none of the subdirectories. This is consistent with what I would
expect.

If you have deleted files from /home, then they will remain in
/backup (i.e. cp -Ru won't delete them). This is again consistent with
expected behaviour.

If you rm -rf /backup first, then do your cp command and discover
the sizes are different, then I'd consider doing a closer
investigation.

umount the filesystems and run an fsck. If that comes back OK,
you're probably OK on the hardware front.
