I also use Handbrake. You need libdvdcss as well to rip commercial DVDs.
This is usually in a separate repository for whichever distro

Handbrake can produce mp4s or MKVs, with multiple audio tracks
(different languages for example) and subtitles.

Since you mentioned codecs, this would usually be H264 / x264 for
video and a choice of AAC or AC3 for audio. AAC is probably better.
